What shock do you have? RS Super Deluxe? - if yes, some of them have some clicking problems, feel and sound like bushing play.....

I had loud noise, vibration problems with Syntace MX hubs (consequently I had poor braking power)....I tried a lot of things with brakes but in the end I solved the problem with new hubs - DT Swiss 350.

I recommend you Shimano shifter, but some people report that for 12 speed Shimano and Sram are so close that you can use Shimano rear derailleur and Sram shifter (I personally haven't tested this).

You could keep Sram cassete and use it with Shimano rear derailleur. Keep in mind that NX Eagle cassete is Shimano HG freehub.....GX cassete is Sram XD....

It is not worth to invest money into stock rear wheel. It is only 28h and 2 cross....I would advise you 32h rear wheel of your choice. Also one tip - remove NX Eagle rear derailleur (clutch is not strong - it is like without clutch, chain drops....) and mount Shimano SLX 12 speed....
